is it possible to find the same gene in two different kinds of organisms but not find the protein that is produced by that gene in both organisms?

yes. The expression of the gene can be altered in one organisms - for example, mutations in species B to transcription factor binding sites can lead to the gene not being expressed in B, while it is still expressed in species A.
