Thomas Jefferson did support the separation of church and state: reasoning behind he was an anti-federalist. Anti-federalist were people who favored the farmers and the agricultural prospect. Moreover, Jefferson was also a supporter of the French Revolution; in its early stages: before it became super bloody towards the end. Furthermore, he witness what happened with France when there is no separation between the two, Revolution. However, Jefferson wasn’t opposed to revolution in general; but he did note when things become to radical there was a link; the link here was the non separation between church and state. Jefferson, also was not a Christian himself he was a deist; so this also could of been a contributing factor as well; in the belief that everyone should be entitled to their own beliefs and not have a big head looking over them.
