Herodotus remarked that Egypt was the “gift of the Nile.” What did he mean by this?

I believe it refers to the fact that the Egyptian culture, and in general live in Egypt would not be possible without Nile's yearly flooding: Egypt was in a way the Gift of Nile to the world.
