How is the question of prayer in public schools been affected by the 1st Amendment?

The 1st Amendment is Congress shall make no law respecting an establishment of religion, or prohibiting the free exercise thereof; or abridging the freedom of speech, or of the press; or the right of the people peaceably to assemble, and to petition the Government for a redress of grievances. Therefore questioning a religion would go against freedom of speech or free exercise of religion.

this has brought up a lot of controversy but we have freedom of religion but we cannot express it in public schools.
