The right answer is alternative two:

"It seems to me," mused Shawn, "that those policies are confusing."

Full stops and commas go inside the closing quotations marks in American English. Commas also separate the interrupted quote. The reason is commas are used when someone is being attributed the quotation, depending on the location of the speaker in the sentence. In this case, the speaker is introduced in the middle of the quote:
