In Lincoln's Emancipation Proclamation, he explicitly directed his address towards states in rebellion, which were the Confederate states. The proclamation was intended to end slavery in these states in rebellion which did not include border states that had slavery (Missouri, Maryland, Delaware, Kentucky), as they were still apart of the Union.
